چکیده

Plant-pathogen interactions are an important knowledge domain within plant biotechnology, both scientifically and in economic terms. Unlike other knowledge domains within life sciences, however, semantic technologies have not been used extensively to codify it, therefore, there is a lack of axiomatic models amenable to automated integration and inference. We present the Plant-Pathogen Interactions Ontology (PPIO), a first step towards the axiomisation of plant-pathogen interactions that results in a model that encourages consistent annotation and supports both query and inference.

PCPPI: a comprehensive database for the prediction of Penicillium–crop protein–protein interactions

Penicillium expansum , the causal agent of blue mold, is one of the most prevalent post-harvest pathogens, infecting a wide range of crops after harvest. In response, crops have evolved various defense systems to protect themselves against this and other pathogens. Penicillium -crop interaction is a multifaceted process and mediated by pathogen- and host-derived proteins. Identification and cha...

Computational techniques for elucidating plant-pathogen interactions from large-scale experiments on fungi and oomycetes

Eukaryotic plant pathogens are responsible for the destruction of billions of dollars worth of crops each year. With large-scale genomics of both pathogens and hosts and the corresponding computational analysis, biologists are now able to gain knowledge about many pathogenic and defense genes concurrently. To study the interactions between these two organism groups, it is necessary to design ex...

Differential accumulation of host mRNAs on polyribosomes during obligate pathogen-plant interactions.

Plant pathogens elicit dramatic changes in the expression of host genes during both compatible and incompatible interactions. Gene expression profiling studies of plant-pathogen interactions have only considered messenger RNAs (mRNAs) present in total RNA, which contains subpopulations of actively translated mRNAs associated with polyribosomes (polysomes) and non-translated mRNAs that are not a...

Sequencing and functional analysis of the genome of a nematode egg-parasitic fungus, Pochonia chlamydosporia.

Pochonia chlamydosporia is a worldwide-distributed soil fungus with a great capacity to infect and destroy the eggs and kill females of plant-parasitic nematodes. Additionally, it has the ability to colonize endophytically roots of economically-important crop plants, thereby promoting their growth and eliciting plant defenses. This multitrophic behavior makes P. chlamydosporia a potentially use...

PHI-base update: additions to the pathogen–host interaction database

The pathogen-host interaction database (PHI-base) is a web-accessible database that catalogues experimentally verified pathogenicity, virulence and effector genes from bacterial, fungal and Oomycete pathogens, which infect human, animal, plant, insect, fish and fungal hosts. Plant endophytes are also included. PHI-base is therefore an invaluable resource for the discovery of genes in medically ...
